Since there is no BF/GF in your itin, then yes any segment clearing consumes the miles (but you should be able to get a partial refund due to the upgrade mileage differences)
You can downgrade the upgraded segment but there will be costs -- costs to redeposit the miles and potential costs to reacquire your economy seat if your previous fare class is not available.

Could be different with miles + cash; it's been a few years since I used one of those (2011).
The rule is if no BF/GF segement clears then the miles+copay/GPU will be refunded -- overwater is not sufficient, BF/GF is.
