There should not be any problem, with 2 separate bookings. I've done that several times for myself and my daughter, with 2 separate awards as well as with 1 paid fare and 1 award, International. Each time after ticketing, I requested her PNR to be linked to mine. The only time I'd a problem was when the agent made the mistake of linking my ticket to my daughter's and the way it was done, the check-in agent was unable to issue my boarding pass. Took a while to resolve it, but it did get resolved.
