1. One-time swap at boarding. The issue wasn't the actual swap, it would be that the check-in counter would refuse to issue a boarding pass to a 2.5 year old traveling in Y while both of his parents are in J.

Is your wife ok to care for your son by herself the whole trip? If she needs your help she will have to bring him back to you, but he won't have a seat to sit in (most likely). If he wants to sit down, or if he is required to sit down because the seat belt light comes on or because he can't easily wander around during the meal service, he'll have to go back up front and you won't be able to take him there nor will your wife know that she needs to come get him. It probably won't be much of a problem, but it is by no means assured to go smoothly. Just something to consider.
