Southwest (WN) and AirTran (FL) don't fly into JFK, but they do fly into LGA. You'd have to seek ground transportation if you went this route.
Pricing out of LGA (and EWR) will generally be very similar to JFK. While the options out of JFK will be more direct/convenient, if you are looking for more miles, flying out LGA is often the better choice.
