There's no inconsistency there. "Direct" flights can be either nonstops, or through-flights that make one (or more) en-route stops, but operate with a single flight number.
Okay, yes, you are correct. It just peeves me because when booking it appears to be a nonstop, but it has "one stop on the ground", which often is not a "stop", but a "get off the plane, clear security, go around in circles and get on the same plane/a different one." To me it is very easy for a novice traveler to book this thinking it's a nonstop and be in for a rude awakening.
