I can understand your frustration.
But your frustration with *A is misplaced. If you checked the rules for using TAP miles beforehand, then you wouldn't find yourself in this situation. Each mileage program has its T&Cs for accrual and redemption: some programs participate and allow *A upgrades, others don't.
No doubt I could have found this out beforehand. Not much to do though since the fact remains that I have TAP miles and have to fly either LH or Swiss to SFO, so I would still be in the situation.
Even though each mileage program has its T&C, I just think if there is a so called alliance, there should at the very least be some common benefits, like using miles within the alliance.
I am not so surprised though, can't even get a boarding card sometimes for the connecting flight within Star Alliance.
Which leads me back to the start, what's the benefit with the alliance?
If common features can't be implemented fully, then don't accept the entering airline as a member.
