I don't want to miss the last train from Penn Station back to NJ. So I'm willing to leave the concert early, in order to prevent myself from being stuck in Manhattan for the rest of the night.

How long is the trip from the Barclays Center to Penn Station on the subway?

Unless it's a Friday/Sat night when the last Bay Head train is 1am I would just drive it's going to be a heck of a lot easier than dealing with the trains. If you don't want to drive all the way to Brooklyn I would park my car at Secuacus Transfer and take the train from there. You could park further south in Brooklyn somewhere like Bay Ridge or Park Slope and then take the subway the rest of the way since Parking around the Barclays Center is somewhat tight.
