Long Island Rail Road (various departure times) from Jamaica to New York Penn Station ($6.25 off-peak fare); then the 5:14 AM NJ Transit train from New York Penn, arriving EWR Rail Station at 5:37 AM ($12.50). You can check the LIRR schedule at http://www.mta.info

If your hotel will not take you to Jamaica Station, you can either take a taxi, or have your hotel drop you at JFK Terminal 8, and take a Jamaica-bound AirTrain for $5.00.
Now I get it... I searched MTA to EWR but got nothing... thinking all these types of transit were all the same company (I know... silly me... only the second time in NYC).
