LIRR also offers the benefit of a very quick transfer at NYP with escalators every step of the way (makes dealing with luggage much easier). Taking the subway involves a little bit more walking (on both ends), and hauling luggage up and down the stairs and through the turnstiles is a bit more of a hassle.

Personally, I'd do LIRR-NYP-Amtrak, and I'd be fine with the earlier train (an international flight like that shouldn't be delayed enough for you to miss the first train).
