I have a new problem as a result of this. I, too, needed to add in my middle name. However, in my Delta profile, my middle name is entered with an initial capital letter. In the secure flight data, my middle name got entered in all caps. Oh god. You're right. The same thing is happening to me now. I hope they fix this soon.
By the way, I've been told it's necessary to update each individual reservation that was made prior to when they inserted my middle name because THAT record has to match all the others (secure flight info, government ID, boarding pass). I just called up the Diamond desk and she did this for me. We'll see if it helps me get the three beeps at Pre-check again.
