Are late-night phone bookings handled by an agency?

Had a bit of a nightmare yesterday. Flying DL/AF to PNS->ATL->CDG->BCN, with the TATL and EU legs on AF metal. Called yesterday AF to confirm seats, and it's a good thing I did, because the reservation was all kinds of messed up -- like it was only actually ticketed for PNS->ATL and back.

I'd originally booked over the phone with Delta late one night many moons ago. But yesterday I was told all the trouble was due to the reservation being initiated by a travel agency, and so schedule changes never trickled down. End result is I have to return a day early. Not the end of the world, but still.

I'm perplexed as to how anyone thinks an agency is involved as I'd called Delta directly (or so I thought).

(And major kudos to the CS folks who got this mess straightened out.)
