Reservation was booked with UA FF#, changed to A3 online and confirmed 2 months in advance of flight. SHARES made this impossible. The agent (especially pmUA) probably saw it as 3/4 with A3 FF#, but the way crediting works on the backend, all segments have to go to the same FF account.
In apollo, that wasn't a problem, but that helps no one now.
That said, this new system can, in a way, be better. E.g. you're flying international connecting to domestic and the domestic segment hasn't cleared. You can keep your UA number in and you might clear while flying. Change at the gate and the whole thing can be credited to A3.
