I can't recall the rates, but it was surely kind of pricey! Why don't you check out
Ryokan Collection for the latest room rates? And no, I don't work for them or anything. I simply booked thru' them previously.
What I did was to take a guided half-day-trip to Mt. Fuji / Hakone from Tokyo, then back to Tokyo for the night. The next day, I went to explore free-and-easy (there is a system of buses, trains, ferry and cable cars that can bring you around the entire Hakone tourist area) and had a Ryokan stay. Felt that it was just nice as I like to take it slow, not too rushed
