1- Yes, there should be an Amadeus reference. Call AA and ask for it.

2- I'd advise leaving your FF number out of at least one to be safe. If you do there is virtually zero chance of cancellation.
AA is extremely aggressive about canceling if you've double booked with them. BA not so much. If BA issues one ticket and AA issues the other, it probably still won't be cancelled.
