If a merger is to happen and the airline decide to use only one bank, one possibility would be for the merged airline to select a new primary bank for the credit cards.

The other bank would generally convert its card holders into some other "travel rewards" card. From my understanding, the cardholders are considered assets of the bank, not the airline.
