I'm inclined to think that this one, at least, can be easily explained for you: this sounds like a hot spring tax.

Did you make your booking through a third party that handled the billing? What name does the transaction appear under on your credit card statement? If the payment was handled through a third-party agent, you may need to contact them directly.

If you don't mind sharing, what was the amount you expected to pay in JPY, and what was the amount you were charged in JPY? If you were just looking at the USD amount, it's possible that exchange rate or bank fee issues help to explain where your additional cost is coming from.
