Giving the OP the benefit of the doubt it might be easier to contact the credit card company to reverse the charges.
Although I rarely have problems in Japan there have been some times when we've been overcharged at restaurants or supermarkets. I don't know if it was intentional or by honest mistake, but they've never hesitated to correct the bill when I point it out.
