We flew ORD-MUC-BUD all on LH and had no problems with our checked luggage making it to BUD.
Good idea. What I have done in the past as I usually cant get a boarding pass when I check in at IND is to go online and do online check in for my LH segment and then go to the airport and check in as usually for the UA portion. I never really thought about hitting up an LH agent.

To the OP. Pretty easy trip all thing considered and although it may be a bit of a walk at MUC it is a great airport. I just made the same trip not long ago and got lucky as our flight was late and only had like 40 minutes to catch our flight to BUD and we actually got through passport control and to the gate (no need for another security screening coming from the US at MUC) before boarding started.
