If it's Tokyu that you are talking about, they do give points on credit card purchases if you use the Tokyu credit card.

Costco in Japan only accepts the American Express card. I have an AmEx card for the sole purpose of using it for Costco purchases.

Yakuza only accepts payments in cash, but in the last year or so this has become less of an issue.
