We've linked the two reservations at alaskaair.com and I'm showing first class waitlisted but she isn't. I called the MVP Gold line and they told me they couldn't put her on the waitlist because we had different fare classes.

Anyone else been in this situation before? Was the rep correct or is there a way around this? On the outbound fight we did same-day upgrade by asking at the gate to insert her on the list manually after me, which the agent did.

From alaskaair.com:
Companion Upgrades

MVP® Gold and Gold 75K members may upgrade one companion traveling with them on the same flight and booked in the same class of service. If your companion is traveling on a separate reservation, please contact the MVP® Gold Desk to process your companion upgrade request. Please note that Companion Upgrades must be requested at the same time as a Complimentary Upgrade. If you have already requested a Complimentary Upgrade, it will be removed and requested again with the Companion Upgrade in order to assure that you are together on the request queue or upgrade waitlist.
