Jinxy- thanks for your advice. I hadn't thought about it that way before. Maybe better to have him miserable for awhile with understanding staff than miserable the whole flight with less understanding staff.

Very sorry to hear about this. Seems to me that to some extent you've answered your own question. You know from the outbound flight that your son will almost certainly be miserable on the way back if in CX old J. Why subject yourselves and above all the child himself to this again? It sounds like the crucial variable for him is not whether there is understanding staff in J versus unsympathetic ones in Y (which itself seems a debatable assumption), but whether he can sit next to you for all of the comfort and relative ease of entertainment that brings. It also sounds like, while there are no guarantees, based on your previous experience on Emirates it's much more likely he'll have a much less traumatic flight if he's sitting next to you, regardless of what cabinyou're in.
While I don't want to get anywhere near GetSet's perspective, I do think that one consideration should be what this means for your fellow passengers. Significantly reducing the likelihood of significantly annoying a bunch of other folks seems worth taking into account...not to mention that if they're not annoyed then you and possibly your son will be less stressed.
The only other option I could see would be whether CX might let you switch your BOM-HKG segment to another carrier. I guess this might hinge on the nature of your ticket. But also, maybe if you explained the situation you'd get a sympathetic CSR who could get a supervisor to approve it, since it would improve the flight for the fellow passengers.
