I think you don't understand how Intra-Schengen travel works.

He would have entered Schengen in Germany, and the flight from Germany to Hungary would have been an intra-schengen flight, meaning no passport checks, no border control, NOTHING.

Like, he would have been flying to the United States (New York) and then having a flight to, say, Las Vegas. Immigration at New York. NOT at Las Vegas. Flight from New York to Las Vegas domestic.

While this example is not 100% the same, it might - in such case - also be the case IF the airline authorities would have seen (I don't think US visas do say such thing, but for the sake of the example, assume so) "Visa for visiting friends in Boston" on the application, and then the flight plan said: Final destination: Las Vegas, they might also have at least done a secondary check with US authorities, if he's ok to fly to Las Vegas instead of Boston.
