That (luggage fees / E+ access / Premier Security / ...) should not be problem IF OP's MP account is associated with their ticket -- again this may or may not happen but is easily checked by calling. No specific need to split the ticket or buy up to published S fare to get basic benefits (but may need to get upgrade eligibility or mileage).
