You will get the miles corresponding to original purchase: AF prem Eco: 150% MQM and 125% RDM, regardless of upgrade or not.
After over 7 round-trips TATL, AF prem eco purchased either on DL or AF ticket and upgraded to O (or not upgraded, once when AF banned upgrades last summer), I never had any issue getting the right mileage credited less than 24hr after each flight.
