The Virgin call centre did say not to worry about seats and that there were no middle seats in PE on that flight.

It turns out, however, that there was a couple of 2-4-2 rows of PE and several people who ended up on those rows had also had the 'random' extra check...

As for the extra security check: the checkin staff knew nothing about it and said that online check in sometimes doesn't work.
