If on a different PNR, you will have the luggage allowance for the new (domestic) PNR. So unless you have e.g. elite status that gives you a bigger allowance, you will definitely have to pay baggage charges.

In the past, I've managed to get the IATA "longest sector" rule applied to separate itineraries <72 hours apart. Some people tell me this is the way it's supposed to work; others have said I've been lucky.
