I've experienced this several times, and it was typically with BOS-JFK-DCA or reverse.
The phone agent you got was going by the book, so there's no 'bait and switch' here as you reference. However, there are 'good' phone agents (a few of them) who know how to get around the broken fare issue.
Otherwise, I've had success getting front counter agents to make the change anyway.
