If your flight was ticketed as bos-san (not bos-ord-san), then I think the GA kicked you out. Your upgrade on the bos-san ticketed flight needs to have both flights (bos-ord and ord-san) with upgrade available space before you are auto confirmed into F. The only other way would be an agent splitting your flights to give you the first upgrade while waitlisting the second. Call or write AA to ask.
