I suspect its because Jetstar, not Qantas fly from MEL/SYD/BNE to Hamilton Island.

Does BA have codeshares on Jetstar? Jetstar fly there because it is a leisure destination.

Rumour has it that Emirates, in negotiating their Alliance with Qantas, brought up this same issue re lack of QF flights to Hamilton Island. However there have been no announcements yet, if there will be one.
