I've had good luck teasing the UA site, but sometimes it has been a bit more difficult than it should.
IIRC, to book my itinerary, I had to specify EWR-IAH-ONT-IAH-EWR, and I could then select IAH-SFO-ONT//ONT-SFO-IAH from the flight choices after that. If I actually tried to specify each leg individually, it errored out.
Still, it's worth trying on the airline's own site first in most cases in order to avoid the booking fees that some travel agencies still charge and to earn the bonus miles that you usually get if you use the airline's own site in conjunction with that airline's rewards credit card.
