A few items - you can rent a car from Manhattan late Saturday (as there are 24 hr Hertz now) but would assume you are staying in EWR on Sunday when you return your car to its airport.

LGA to Manhattan at 11pm is the same as during the day:
Most expensive/quickest - cab
Economical/longer - bus & subway combination.

Public transportation operates 24 hrs and safe besides a longer wait (Vs daytime) but you can take the M60 to Ditmars/Astoria to N train into midtown or downtown OR Q33 to last stop and take E train to midtown and west side. If you have a Metrocard (buy at airport) this option will cost you $2.25.

If you plan to lodge in NJ (you can/should check out Jersey City lodging which has PATH 24/7 transportation and cheaper vs. Manhattan and easy for your friends to drive to and meet you) - you can take subway (E) train to its last stop and jump on PATH to Newark/Jersey City area.

It sounds confusing because there are so many options/choices. Just look at your budget and what you want to spend and someone here can help you decide on the most efficient or cheapest route.
