How are you trying the check in online? I was able to check someone in for an LH flight booked with UA miles three days ago.

Perhaps you are using the United confirmation # (PNR). UA's website should provide you with the LH confirmation # (there's a little text link with the following text" This reservation contains partner flights. View additional confirmation numbers."

LH also seems to allow OLCI with the ticket number (a long number that should start with 016, as the ticket was issued by United).
