ANA still runs 747's domestically in Japan. Number of flights between Haneda and Sapporo, possible others as well.

Example:NH 55 Flight
Route: From (HND) Tokyo, JP to (CTS) Sapporo, JP
Duration: 1h 35m
Equipment: Boeing 747-400 Passenger (Scheduled)

and From ANA's own website, the plan is listed as follows:

74P Boeing 747-400 565 Seats(23) ANA
