You might also try the trick suggested
here (hitting command-left-bracket or command-right-bracket when viewing the message in Apple Mail).

I'm having the exact same problem and have been for quite a while. I've also noticed that when I login into my Exchange account via a browser (e.g., via "Webmail"), I still don't see an appointment to accept.
Interestingly, I've been noticing this problem for a couple of years, even though I have changed jobs (and therefore Exchange servers (I suppose?)) during that time. The issue is the same: blank messages showing up in Mail (and via exchange in a browser window) with no appointment to accept and no file attached.
Any ideas?
