This is normal, due to poor communication between the reservation systems. AA will issue your BP for the AA flights using the AA system seat assingment, so you'll be fine. The LY values are irrelevant (they were just what LY sent to AA initially). Just don't have LY issue your BPs (not that they ever would!).
