Don't think there are really any cheap car rentals. In Tokyo you can find hourly rentals, but if you're renting for several days it doesn't do you any good. I've used Toyota, Nippon, and Orix. They all seem about the same. Paperwork at pick up and drop off take forever compared to the U.S. Make sure you have an international of Japanese drivers license. U.S. license is no good.
