Last week, I signed up for the UA Visa card which states I, and my traveling partner get a free bag at check-in...with a paid ticket.
Questions I have are:
1) What are the chances UAL will waive the checked bag fee since we now have the Explorer card even though we paid for the ticket using miles, plus the fee with another credit card?

While T&C states baggage benefit applies to tickets purchased with UA credit card, there are many reports of people getting this benefit despite the tickets were paid using other means. I'd say your chance is good getting the 1st bag fee waived. Did you book the award flights together with your wife using miles from one account, i.e., are your Hawaii flights booked on the same reservation? If you two are on separate reservation and your wife does not have a UA credit card, then you might not be able to convince UA to waive her baggage charge since the first bag free benefit is supposed to only apply to the primary card holder and one companion traveling on the same reservation.
Here is an link to details shown on the airline's website.
