I use Mint.com to track all my accounts, and I find it is very easy to track bonus categories in Mint.com. You can do a custom report and select the proper card, dates, and categories.
The biggest issue with Mint.com is that you need to verify the categories when your transactions load. It is pretty accurate, and you can set rules easily to manage how something categorizes, but it isn't 100%.
