I find it really strange there was any issue with this. This is SOP and they have such entry requests all the time. This was not some crazy lounge access with a weird card where they have to go through books to figure it out. It is very hard to believe this actually happened that way; for a SAME day connecting flight from an intl. destination it is a crystal clear case.
I think the OP is telling us there was a stopover in JFK and they refused entry when trying to fly a domestic connection which was not in direct conjunction with an international flight.
