I keep getting kicked out of F seat to Y seat

Two of us travelling -- BDL to PHX. It's a direct flight (that is, one flight number) but with a stop in ORD and am equipment change.

Paid for Y tickets, both upgraded using RPUs. My e-ticket receipt shows we are in R.

When I go to select seats, I have no problem selecting seats in F for both segments. However, if I go back later in the day, it has kicked me from F to C on the first segment (BDL to ORD). Everything else is fine. In other words, my companion stays in his F seat for both segments, and I stay in my F seat for ORD to PHX. I called last night -- agent says she has me in an F seat on both segments, so not to worry and ignore the seat map. I check this morning on line, and I'm back in a seat in Y on the first segment. I call in again, and she sees me in a Y seat (always the same Y seat -- 25D). Again, she tells me she has moved me to 2F and all is good, and to ignore the seat map. I just logged in again, and I'm kicked to 25D.

Despite the repeated assurances, I am forecasting difficulty at the gate. I asked for the matter to be documented, so that when I attempt online check in, if I can't get a boarding pass for an F seat, at least there's a notation. But, of course, by then, they may have given away my seat. Anyone else with a problem like this or advice how to fix it?
