Long commutes don't bother me at all, but the idea of switching stations a lot does make me nervous.
No need to be nervous but you will be changing trains.

You could take the Airtrain to Jamaica, the E train to 7th Ave and merely walk across the platform and take the D into Brooklyn. The B shares the same track as the D so make sure you're getting on the D.

This option is easier than taking the Long Island Railroad into Penn Station. Again, no need to be nervous unless you're traveling late at night.

Have you considered using Priceline to get a hotel in Midtown?
