Did you call the hotel or the customer service line to combine it? Then after you combine it, how could your reservation show your rate and your reservations? Did they just leave the reservations untouched and separately plus just upgrade the room?
I had previously booked 9 nights at Hyatt London The Churchill for next April at a rate of 198 GBP+ Vat for the first 7 nights and 180 for the last 2 nights, as that was the best combination I could work out. The Hyatt Reservation Center in Tokyo combined the two rates into one reservation, with one suite upgrade for the first 7 nights and another for the last 2 nights. I've been checking regularly hoping for a rate of 180 for the entire stay, and today found a combination of 198 for the first 2 nights and 180 for the last 7 nights. Called Hyatt Res Center, and they changed the rates without changing the res. No. kept both suit upgrades in place.
If someone at the Reservation Center is telling you that you can't combine different rates on a single reservation and use a single upgrade, let it go and then call back to talk to someone else.
