Currently it's the following routings for AU-TLV fares.
1. SYD-BNE/MEL/SYD-LAX-MIA/NYC/ORD/YTO-BA-LON-BA/LY-TLV
2. SYD-BNE/MEL/SYD-LAX-MIA/NYC/ORD/YTO-LY-TLV
3. SYD-LAX-MIA/NYC/ORD/YTO-BA-LON-BA/LY-TLV
4. SYD-LAX-MIA/NYC/ORD/YTO-LY-TLV
And for TLV-AU fares:
1. TLV-LY-SIN/JNB/HKG/BKK-SYD/PER/MEL/BNE/ADL-SYD
2. TLV-LY-SIN/JNB/HKG/BKK-SYD

I know that Israeli passport holders could travel on EK (no stopovers though) but how it will work in the new system, and will the QF/EK partnership affect these routings in any way?

Another issue raised was catering. EK maintains a strict Halal code on its catering out of all its stations, so how will QF cope with this? Will we see QF tossing the Bacon out and getting Halal meat, at least on the SYD/MEL-DXB-LHR route?

The discussion also touched on the addition of SYD/BNE/MEL to the routings for fares from DXB to/from N.America, with the only sticky issue being the AU visa for passengers in transit.
Qantas will still fly to SIN, BKK, HKG, JNB, LAX - I do not see what the issue is.

I have seen a token few complaints, even on the Qantas Facebook page, about how QF is apparently deliberately "discriminating" against Jewish and Israeli customers by routing flights via Dubai. Even though QF and LY are frequent flyer partners and have joint fares over all Asian cities, and Jewish people and Israelis can transit in Dubai with no issues. But I digress.
