What would you gain by booking through AA rather than Expedia? If nothing else, with Expedia you wouldn't have to go through the refund process.
The main reason is that AA are managing the reservation, in case things go wrong. One can call AA and there's no chance of finger pointing. This may not be an issue in reality, in most cases, but it seems simpler to me.
