The easiest way to get the airtrain is to follow the signs to Area D, which is the baggage claim under the rotunda (gates 1 - 3, 16 - 18). You can cross the street and take an elevator up to the airtrain station.
I prefer going out by Gate 1 (there is a door right by the security checkpoint) as it is slightly easier to cross the road there
