Good news and bad news.

The good news is your baggage is free, as it falls under the "connecting to intl flight" exception:

The following exceptions to the checked baggage charges apply to all customers:

Customers making international connections to other airlines within twelve hours of arriving in the connection city, may follow the baggage allowance and weight restrictions of the international airline - provided a ticketing and baggage agreement is in place between Alaska Airlines and the other carrier. Please contact Alaska Airlines Reservations at 1-800-ALASKAAIR (1-800-252-7522) for more information.
No linking of PNR's is required. Just have printed proof of your ongoing international connection. (I would also print out the policy above, just in case there's any problem at checkin.)

The bad news is that your separate international reservation does not confer any special seat privileges, whether the PNR is "linked" or not. (There's not really such a thing as linking anyway, just a notation for humans to look at another reservation.) Next time, if you want to extend the privileges you get for booking an international itinerary to your connecting flights, book them together.
