You'll be fine. I once had a year where over half my EXP qualification was done on CX flights booked directly with CX. The only issue earning miles on CX for AA members is that discount economy fares don't earn miles, but since you are in paid business, you have no worries.
To clarify - if you book one of the deep discount fares with a CX flight number, you won't earn miles; if you book it with an AA flight number, you will.
