I booked thru CX, not AA ! I am bound to use the company's booking system. No way around it. The same flight marketed as AA was quoted about 5-6K more than the CX flight. Then, am I correct to say - I earn regular miles + appropriate bonus BUT no EQM ?

Your company's booking system booked you on a flight marked and operated by Cathay Pacific in an eligible fare class, so you fall under the first category you bolded. You will earn both redeemable and elite qualifying miles.

Note this sentence: "Travel on Cathay Pacific Airways and affiliate airlines counts toward qualifying for AAdvantage elite status membership."

The second bolded bit just means that if you booked it as an AA flight number, the AA chart (not the CX chart) applies.
