My flight is Delta but it is operated by Alaska airlines... at LAX looks like they are in different terminals. I would check in at Delta (Terminal #5) and then go to a different terminal to catch Alaska (Terminal #6?) That seems really odd...I've never done that before.
Checking in 90/180 minutes prior to a domestic/international flight is a guideline, not a rule. For most US airlines and airports, the "real" cutoff time is 30/60 minutes before (with exceptions at some airports -- check your airline's website). The domestic rule or guideline would apply to the first leg of your flight.

For your trip you would check in with the operating carrier, i.e. Alaska.
