If it has to be done at the airport, should we "check in" upon his arrival at YYZ on Sunday night (as I am picking him up)? Or wait till Monday morning to "check in" prior to departure?

Yes, it is possible to use eUpgrades for the YYZ-YVR-LAS portion so long as your friend has you as one of their nominees.
You'd be best advised to request the upgrade online prior to the flight at the beginning of the Elite window for such requests (4 days prior to flight, or more specifically 96 hours before departure). Your friend will need to request this online or provide you with their Aeroplan # and password so you can do it.
I wouldn't try to do this Sunday night at the airport since (a) you might run into problems with an Agent with the flight not being open for checkin (b) you might lose the possibility of upgrade since space will be taken on a first come-first-served basis by other Elites prior to your request.
